Is there any way I can play the co-op missions alone where I can basically control both player 1 and player 2's units? Or maybe with an AI as my ally?
I don't really like playing online cause of dc's,lag and dumb team mates.

Not really :\
That's why I thought it would be nice if I could play the co-op campaign in skirmish with or without an AI ally since in vanilla RA2 and YR you could do so by downloading some modded .ini file that enabled it

You could with some modifications, but the mere act of unifying the two teams changes the mission. Take the allied one where on player has (iirc) just a barracks. The situation is completely changed now you have more than just a barracks.

I don't mind that it would change the mission a little bit, I just wanna play them for pure fun

Can't you just modify the battlemd.ini file to allow the coop game mode to be selectable in the skirmish options? Therefore, allowing you to setup a match with those coop maps, and setup your AI buddy?
EDIT: EGGROLLZ, go to the Mental Omega website, and go to the chat window, Look for Mackintoke. I'm always down for a coop map, and am located in Canada, so, if you live nearby that area, good ping, bro!

MO 3 doesn't use YR INIs, it has it's own versions of them.
