I just got the mod to work last night. I've always been a big fan of making my own heroes and for some reason half of the factions make all custom heroes ineligible - is that somehow my fault or is that some inner bug of the mod?

It's neither, rather it's a limitation of the engine. There's a workaround though:
 

Rohan, Rivendell, Dol Guldur and Woodland Realm can use custom heroes. In the skirmish menu, open the custom heroes menu and type the first letter of your hero's name. You can then recruit them when you start the game.
