Pretty much all of the skins are only 64x64 pixels and they are almost impossible to skin, is there a way to increase the size but keep them properly focused?

you should ask Nertea, he has done it in his BFME reskin project (it was hosted on the MegaMod site, but its down right now ...)
not sure but i think Photoshop lets you resize your pictures ...

In photoshop load up the image, go to edit --> image size

keep them properly focused?
When I resize them they are just all pixelated and blurry.

Try a sharpening filter over it. Other than that there is no way to dont have it pixelated and blurry.
