Anyways, in short though. (Forgot to add this before posting! xD) It's a race war and Zala is not even close to Stalin. It was all just because humanity couldn't accept that we can force our own evolution. Ignorant, bigoted people who hated science believed that coordinators were not humans, but sub-human beasts who shouldn't have been created in the first place. They did it because they feared the Coordinators. They didn't understand them and thus, treated them as second class citizens in a world government that promised equality. The PLANTs just wanted freedom and justice(No pun intended. I imagine that's why two Gundams bearing those names were built in the first place) But despite all the good things Patrick Zala wanted to do for mankind, the loss of his wife and the growing hatred caused him to become bitter and tyrannical, which is why he came to the conclusion that his only solution was exterminate the Naturals. Rau Le Creuset though, wanted to see the extinction of the Human race because he hated himself and felt he was an abomination created by a greedy man paying scientists to play god.
So, the cause behind the war was just bigotry, ignorance and economic greed.
