Don't have a navy & instead use the logic to make a light war factory etc.

Then you'll just have two buildings that do the same thing, you'd be able to build light stuff from the heavy etc

You could use the Kennel trick to make light and heavy stuff only come out of their respective factories though.

Can't I just make two war factories and have the vehicles come out of their own war factory with prerequisite logic?

leave navy out for now but do the kennel trick...
only problem would be that you cannot build light and heavy vehicles at the same time...

Prerequisites don't control what comes out of what factory. The ground units will all come out of whatever building with Factory=UnitType that is set as your Primary war factory, regardless of prerequisite. You have to do some tweaking with Owner tags to control what comes out of what factory. Look for the tutorial in the Editing forums about making a kennel.
