Can't add water ripples in BFME 1

Also, if the ripples are 1 or 2ft below the water surface, you'll still be able to see them in-game okay, so don't worry too much about trying to get it perfect.

Try and use the terrain around the water to try see where the ripples intersect with the land. From there, you should hopefully be able to work out how much to change your z-height . It might also help you to type the z-height values in, rather than using the scrollbar, which might not give you as much control.
That's the tricky part. My river is inside a valley, so It's kind of tricky. Can you explain how to do this exactly? Since as a modeler, I'm used to the comfort of a side/front view, which allows me to easily distinguish Z-heights.

I guess it's just a matter of practice, but try placing the object where you think it will look best, then either raise or lower the z-height - depending on what the terrain is like where you've placed your object. If you can see where the white ripples intersect with surrounding terrain/trees/rocks/anything, that can help you adjust the z-height until your ripples sit on/just below the water surface.
If there isn't much to help you judge the height, try placing the object, and checking what its z-coordinate is (i.e., what the height of the ground is at that location). From there, you might be able to use the water height to workout how much you need to lower/raise the ripple object .
Hope that makes some sense. I'm not at my regular computer right now, otherwise i'd take some screenshots in WB to help show you what i mean.

To stop accidental picking up rivers (or any other areas), I just disable View -> Trigger Areas.
