How many textures are you using?
Also, I have found it better to place all the textures on the side, so I know what I am using, the theme, and the number of textures, then texturing the entire map and then blending them, lastly fixing bad blends.
I don't know if this will help but try saving it uncompressed (you can choose that in map settings).

Are you able to save a copy of the map uncompressed and then decompressed? (This option is in Map settings, the default is RefPack.)
Also - are you getting strange extra files in the map folder?

NJM, I heard you recently overcame this issue, is that correct?
If so, how or what did you do to resolve it?

I did a clean reinstall of my bfme II and ROTWK, I also ran a program called CCleaner which cleans up your drive and fixes registry issues. CCleaner is free.
