OMG it worked, but very strange,
I already had it open (the game) but when i pressed C&C on the C&C online it took me back to the login page and then it logged me in. Can any one explain this?

Try this - I went into Origin, clicked the game (in this case either C&C3 and RA3), clicked the "i" button to the left of "play" clicked "Game Properties" and checked the box "Disable Origin in game for this game" and then launched RA3 or C&C3 via the normal C&C:Online method and it worked perfectly.

It was worth a try but still had to perform a double launch to get it working.
