First of all, My apologize for the late response.
Regarding the "Registry is corrupt and has been altered" error could have something to do with missing information(License Key) @ Registry Editor.
Did you still have the same issue after a re-installation of the game through Origin?
If so, can you please check the registry if the subfolder "ergc" exists.
ergc subfolder basically holds the license key information.
Please open your Registry Editor: Windows Key + R, then type in "regedit"(without quotes).
Then go to
(64 bit system) HKEY_LOCAL_MACHINE\SOFTWARE\WOW6432Node\Electronic Arts\Electronic Arts\Red Alert 3
(32 bit system) HKEY_LOCAL_MACHINE\SOFTWARE\Electronic Arts\Electronic Arts\Red Alert 3

If not, please make a new key in red alert 3 and name it "ergc"(without quotes). (Right click on red alert 3 folder, then New > Key)
Then, edit (Default) by double clicking on the value, else right click and select "Modify" as shown above. Remember, the license key must be filled in without dashes(-).
The License Key of Red Alert 3 can be found in the Origin Client. (Don't post the license key in here though )

Regarding the C&C: Online launcher issue, please double check the compatibility tab on the C&C: Online Launcher exe or shortcut.
Make sure this is set on Windows XP Service Pack 3 and Run as Administrator.
If no change at all, disable Compatibility Mode but do leave Run as Administrator on.

If this solution didn't help for the launcher, there's another method we could try.
