Odd Boot Problem

If it helps, It worked fine untill I unplugged my 2 HD's to plug my Xbox one in to reformat it. (60GB, Yes the box is modded). I was using a Linux Distro to read the FATX Partition Table and try to undo my n00bish mistake. (It was bootable distro, so all the data was stored in my RAM), But that get's dumped during a Restart. It couldnt be my Boot Loader/Partition cause both my HD's were unplugged, and the only way to reconfigure my BIOS is through XP or through a specialized disk that has to have the same CRC and name (atabiosreload.exe or something like that), So the Linux Distro couldnt harm the system in any way....

You don't have any ipods or USB hard drives plugged in as sometimes Bios trys to boot from them.
