Originally I didn't. With the first releases of the mod I was going with just prior to Vong Invasion...and was eventually working up to adding Vong in. People complained though because the Empire didn't have any Sith units...which they wouldn't have had at that time. So, I chose Shadow Academy because it still included many of the same heroes that we know and love but also introduced an opportunity to add lots of Sith units while still making the Mandlorian side of the story believable. It was also an area of Star Wars lore that hadn't really been touched by modders yet.
