From the thousands of online players on the last server. I finally managed to logged in last night only to find a handful of players and custom maps wont transfer. Logged back in this morning and i am the only one who is showing online. Is this going to get any better or are they useing other servers?

It is possible that the gamespy servers are still up and running at the moment, but who knows for how long..
Expect more to join the server after gamespy is really down. To our knowledge: There is no alternative server.
To your last question: You got to ask yourself how 'this is going to get any better'. The solution is simple: At one point, someone has to start using it

If you're playing Kane's Wrath, the maps that won't transfer are most likely from the 1.02+ mappacks, which have to be downloaded manually from GameReplays.org, which was also the case in the GameSpy days.
