So in the Epsilon Act II mission, Obsidian Sands, the Epsilon violently subdues Scorpion Cell and reportedly kills Rashidi.
My question is, why would the Scorpion Cell turn against the Epsilon that quickly? I would assume they would stick around and help the Epsilon a bit longer instead of attempting to defect....
Also, are there any known real life examples in our timeline where terrorist groups have turned against each other while initially attempting to defeat their common enemy?

If I were you, I'd ask what sent Rashidi dealing with Yunru (re: Obsidian Sands mission briefing).
Looking at the MO timeline and Rashidi's dialogue at the start of the mission, there are 2 factors that stand out:
(1) The Paradox Engine - with enough firepower to clear a warpath from London to Cape Town, it is very safe to say that Rashidi is shaken by it. He hated the Allies enough to die as a martyr should the Paradox Engine get him, but that's another story.
(2) Libra - I believe Libra's emergence was what caused Rashidi to totally lose his marbles. While it is safe to say that Rashidi does not share Yuri's vision of global mind control, one can be certain that Rashidi does not want to be an unwilling part of it in the end.
