Just the same as you would for a tank or aircraft.
Buildings would only need bones for smoke, where units would appear from or muzzle bones etc depending on what type of building it is. I'm pretty sure though that a gap generator wouldn't need any of those, except for smoke bones.

Yes, structures need no turret boning or chassis boning, just smoke and fire. And animations if needed (which are often another W3D).
I do have a small trick to help you prevent everything moving around.
Just name the most centered piece of the building. and name it BODY. then link everything to BODY, and center the body by gettin Y and X coordinates to 0. adjust the height as neccesary.
With defensive structures you need to bone it, depending on the model
