All Heroes should have the Toggle Stance button removed, and replaced with room for a sixth power. I think you'll all agree when I say that it would be absolutely amazing.
Aragorn could toggle between foot and mounted, Gandalf could have his Leadership back, Saruman could have an passive Industry or Leadership ability or even a red Word of Power. Elrond could have Summon Flood, and Celeborn could have an Elven Gift power. The Witch King could have his Flaming Sword ability, or a toggle between Horse and Foot as well as a Foot and Nazgul toggle. There are so many possibilities...
This change would greatly enhance the game, and win over all those people who prefered the system in BFME1.
Also, the Heroes of Gondor skin for Aragorn should be changed to the one he wears at the Black Gate in the Return of the King. The one we have so far just looks more or less like the old one but with a breastplate.

Would you like a throat sweet for that? It sounds pretty bad.
(I was kinda joking about the red Word of Power, but you should still consider removing the stance button for heroes. You'd reel in many many more players)

Anyway.
Perhaps that you could make a special scenario for your War of the Ring campaign at the end? I was thinking the Scouring of the Shire. You could have a Sharkey (or maybe just keep him called Saruman to avoid confusion with Sharkú) unit, with the Wormtoungue model but a different skin.
The four hobbits would have to drive Saruman and Wormtoungue out of the Shire, along with all the ruffians (wild men of dunland) that they have brought with them (maybe lead by Wulf?). A battle between hobbits and Dunlendings might be quite good - you could even include Dunedain Rangers, as according to the previous Shire level.
New hero
Sharkey (Saruman but with Wormtoungue model - grey coat, or white, instead of black like Wormtoungue)
Starts in Scouring of the Shire scenario at Lvl. 8
Can be recruited in Skirmish maps when playing as Isengard, only when Saruman has fallen three times and instead of Saruman.
Has high life points and a high attack.
Powers:
Lvl.1: Speechcraft (grants excellent experience to troops)
Lvl.2: Doubt (enemy units suffer armour and damage penalties)
Lvl.4: Voice of Saruman (temporarily dominates enemy units within a large range)
Lvl.6: Last Rememberance (high damage melée cripple attack with poison damage)
Lvl.10: Dominate (permanantly dominates enemy units within a small radius)
EDIT: There's an unused Forbidden Pool model in the Ithilien map. Perhaps this could be changed into a capturable building that builds either Rangers or Dark Rangers depending on faction?

If you plan on removing CAH, then maybe make an Inn Hero for each of the pre-set CAHs, e.g. Berethor, Idrial, Hadhod, Fhaleen, etc.
The Goblin fortress doesn't seem to have as many upgrades as the others - perhaps a Tainted Ground upgrade, that corrupts the nearby land giving bonuses to troops?
Are the Elven Mage units going to completely replace the Ents as Elven siege units?
How does Arnor and Angmar Inn system work? Perhaps it could mean that Arnor can recruit certain Hobbit, Dunedain and Elf units while Angmar can recruit Rhuadar Spearmen, Axe Throwers and Wildmen of Dunland.
Some Hero changes:
Boromir:
Last Stand power (see earlier) changed; rather than allowing Boromir to fight on like a troll after death, he gains boosts with armor, damage and speed when close to death instead.
Morgomir (Angmar):
He needs a bit of a re-vamp, in my opinion. He is the Witch-King's second in command, after all. EA doesn't give him the credit he deserves.
Cost increased to 2000
Health, damage and attack speed slightly increased
Does small splash damage, like Glorfindel
New Power:
Lvl. 8: Wrath of Angmar (summons a small whirlwind with medium duration)
King Brand:
New powers:
Toggle Weapon
Lvl. 2: Leadership
Prince Bard:
Uses EA's Prince Brand model
New power:
Lvl. 10: Black Arrow of Bard (does strong damage against monsters and excellent damage against flying units)

Lvl. 4: Silent Shadow (Karsh and nearby Wights are temporarily stealthed)
Shelob:
Again, Shelob deserves a bit more. She is the descendant of an evil Maiar, Ungoliant.

Lvl. 1: Spider Leadership (passive; nearby spiderlings and spider-riders gain Leadership bonuses)
Lvl. 8: Summon Spiderlings (summons two hordes of spiderlings)
Here are some powers for the Blue Wizards, according to what Tolkein said their names meant:

The Wrath of Angmar power proposed by yourself is all too common. Needs to be more creative, though Tolkienistic.
Does Damrod not already have ranger leadership, or was it someone in Arnor I'm confusing?
Oh and the Istari Order wizards are getting Rob's treatment, and it's a good one. 'Nuff said.
